Stephan Middelboe var søn af købmand Oluf Omundsen og Magdalene Marie Midboe. Han blev student ved Bergens skole 1751 og fik sit bevis 1755. Året efter blev han personlig kapellan (præst) i Askevold (Bergens Stift) hos den senere biskop Frederik Arentz. Efterfølgende var Middelboe en kort periode vicepræst for stiftsprost Bützow i København. Han blev feltpræst 1762 og sognepræst i Askevold 1763.

Stephan Middelboe was the son of the merchant Oluf Omundsen and Magdalene Marie Midboe. He became a student at Bergen School in 1751 and received his certificate in 1755. The following year he became a personal chaplain (priest) in Askevold (Diocese of Bergen) with the later bishop Frederik Arentz. Subsequently, Middelboe was for a short time an assistant priest to the diocesan provost Bützow in Copenhagen. He became a field chaplain in 1762 and parish priest in Askevold in 1763.
